Q: will this work with a 36volt battery setup?

It will handle either 12 or 24 volts, hook them up all ground to ground and positive to positive to keep them at 12 volts.

Q: can I use this with a 400w 12v wind turbine?

This device can handle 80A at 12 VDC , if you have 400 Watts , you can use the formula P equal VI , or I equal P/V or 400/12 : 33,33 Amperes at 12 VDC .100 % the device can apply for wind turbine.

Q: Charges fine until battery display reads 99% than controller jumps back and forth between 3 amps and 9 amps, never charging the battery full. Why?

this is normal, is protection to the battery from over-charged, you can set a higher pv off value if want more power charged.

Q: Input amp bounces a lot between 2-3 but amp meter says I have 10 amps off the panel at 35v. Why the delta?

the best I can tell you is my system is rated at 960 watts of solar panels at 12 volts. my voltage bounces between 20 to 24 volts on a sunny day. believe it depends on amount sun light you are receiving to your system.
