Q: Will this pump fit a 1999 BMW 323i?

Should fit all E39 and E46 Realoem.com is a good reference.

Q: Does this come with the gasket ? I assume it fits an E39 with M52 engine?

It does come with a gasket. Add a little bit of lube on the gasket for easy installation. E36 S52 I recommend buying new nuts for the pump.

Q: Why does the manufacturer's box/packaging not include the "E39" series in the list of compatible models?

Not sure but it will fit all 6 cyl e39’s. I had one on my 1998 528i
