Does meter come with calibration certificate?

Usually, in a situation such as this, a company will have one device that has been calibrated at NIST, and they will compare all their other meters to this device. Hence, NIST traceable. I don’t know what level of accuracy they state, but I bet that even without a certificate, an accuracy of 3-5% range is achievable with a consistent manufacturing process. That is also why they can give you a response curve that works for this model. Whether this is good enough for your application is the determining factor to its acceptability.

Is the probe waterproof? I need to measure fluence in a water sample that has light beaming on it.

Do not believe this is specifically waterproof beside you really need a spectrometer like an ocean optics with the curveette holder and a light source

Do i need to use the black case/"wand" around the sensor? Or does the sensor work without it? It seems like it bends the cord a bit.

I used it with "wand" assembly. If there is no other mounting for sensor, it is a good idea to have that assembly.
