Why is it the top screen lcd has tempered glass and the bottom lcd film?

It has to do with the type of touch screen the 3DS uses. It uses a resistive touch screen. This type of screen has thin layers that must be flexible in order to work properly. Putting a tempered glass screen protector on it would reduce the accuracy of its ability to detect touch and possibly make the screen completely unresponsive to touch.

How well do the screen protectors fit? Are they edge to edge screen protectors for both the top and bottom screens?

Sorry for the late response. The top screen protector fits pretty snug against the top screen itself. The top protector is rounded off just like the screen, so it's nicely fit. The bottom screen protector is smaller than the bottom screen itself, which makes it sort of difficult to position the screen protector properly. You'll have MAYBE a millimeter of space in between the screen protector and the screen, but not enough to be that cumbersome.

Does this affect the new 3DS XL's ability to close completely once the thickness of both protectors is added? Do the screens touch after install?

To my experiences no it doesn't affect the new 3DX XL's ability to close completely. The Thickness of the top screen protector isn't going overboard and the bottom screen is quite thin.Do they touch? No, but if you want some security when you close your 3DS XL I would add a cleaning cloth in between both screen. =)Enjoy!
