If they can get around the middle tray and swim up to one of the two holes yes but for the most part they stay under the middle section

Do i need to connect a air pump to this breeder box for the fry to breath or is not necessary?

No it's a flow through and sits inside the tank attached with 3 suction cups. Very handy and can be left inside tank with the lid off and the fish will swim right into it.

Can this be used to treat a wounded molly fish until it is well?

Yes you can, I used it for guppy fish and molly fish works very well.

does the cage float if the suction cups release?

I know this isn't exactly what you asked but mine bobs a bit. there are 2 suction cups not super secure. I have problems with the mud trey floating up
