Q: will 1 inch rockwool cubes fit in net cups?

Yes I threw away the garbage ones they provided and replaced them with 1-in rockwool and it fits perfect

Q: Can I grow marijuana in this system?

There is not enough room for the roots. Try a system that uses 5 gallon bucket like Atwater Hydroponics. They also have good support, but I only grew tomatoes with that system

Q: After the fill cycle, the water does not fully drain out. My understanding is the water has to fully drain out or the roots will rot

Roots rot when there is insufficient oxygen for long durations of time while being submerged completely. As long as the 5min on/30min off cycle continues there will be plenty of oxygenated water around for roots to be healthy. Even if it does not drain entirely. Google search 'Deep Water Culture' hydroponics and you will see that roots can remain totally submerged in water for the entire life cycle of the plant so long as it has a decent bubbler to introduce oxygen. My quick advice is to pull up a plant once a week and inspect the root system. If you see bright to off colored white roots (or perhaps even tan colored due to using organic nutrients) then you know things are healthy! If you pull up a plant and its root system is brown with a somewhat tacky/slimy appearance then you know you need to run the water longer for more oxygen(try 15min/15min) nutrient solution is too strong or PH out of balance.

Q: Does peroxide sprayed address the algae issue?

I have run 3% Hydrogen Peroxide mixed with water through the system, and it takes care of the Algae. I haven't tried spraying it directly, but is should work the same. Just make sure you have it diluted correctly.
